hex and WKM yellow warning light comes on to soon

I hope this is the right place to ask..
I have a hex and WKM this is a battery question
Flight time 9;30 with 3s 5000 battery 11.1 volt

battery charges to 12.6v even though I have my charger set to 3S 11.1 v

battery monitor settings
calibration is the 12.6 v assist software sees.

first level set at no load 10.2 - .20 = 10v
second level 9.5 - ..20= 9.30

The yellow light warning comes on after 3 minutes of flying but continues to fly for another 6 plus minutes.. but when it decides to land it is quite a rough landing. It comes down fast. I have only done this from about 4 feet up as I am afraid that with the speed of the decent it would be a crash from higher up..

Why does my yellow light come on so soon and how can I slow the decent?

12.6V is the correct charged voltage for 3S LIPO (4.2V per cell) assuming you use a LIPO pack, right? 11.1 is the nominal voltage not the full charged voltage. Your charger know this ;-) and charge correctly at 12.6

When landing on second level protection (red blinking warning) just push the throttle to compensate the speed of descent.
Is the the yellow warning permanent or it starts and stops? If at the beginning it just starts and stop, then is normal behavior if you fly aggressively.

yellow is permanent after 3 minutes..hovering
My concern is There is not an easy way to know that lag time, cause when it turns red it comes down fast.
