Continued ESC calibration problem

So when I calibrate ESCs it seems there are 2 different objectives and I only see one way of calibrating.
Objective 1 - to set brake, battery type etc. - Listen to bleeps and pull stick down when you get to the right bleep - Fine no problem.
For Turnigy Multistar hearing the intro bleep and pulling down on throttle turns brake on or off - fine no problem.

My question is what about THROTTLE calibration. From what I've read, this is 'wait for intro beeps then pull down to zero. But this is the same thing as turning brake on or off. Am I missing something. I'm asking as I feel calibration is off. Motors seem to spin up or shut down at different times.
