Mikrokopter Calibrating compass off MK??

I'm having a few issues with PH in the new .86 firmware. Looking at the logs the magnetic field is always on the edge on the limits. I was just wondering if you can calibrate the compass before its mounted to the MK, would this work or does it need to be mounted so the calibration process can take into accout any magnetic field on the MK itself while doing the calibration?
