I understand that I need 3S batteries with the 10¨ props and 4S batteries with the 8¨ props. But is it necessary to make some changes in the battery setting of the Naza?

Yes, if you are using the auto land failsafe protection. If you do not want to change in the field because you're swapping between batteries, disable the protection switch under voltage, get a low level battery warning off of eBay or something.
